I didn’t give this much thought when HGSS first came out because I didn’t play Pokemon Crystal but I was aware of a different female protagonist in Gen 2. I think I just figured we’d eventually get some sort of explanation for the difference, but I haven’t heard anything.
I do have a couple explanations I came up with on my own, but I’m not sure if I just haven’t been informed on the truth.

There was some sort of poll that I guess I’ve never heard of involving female protagonist character designs and Cris scored the lowest while May scored the highest so they decided to make a character with reds in her design and brown hair.

One of the character designers didn’t’ didn’t really like Cris’ design and decided to go a different direction for the HGSS female protagonists’ appearance.
