Certain pokemon have minor changes if they’re in battle or not. Xerneas has an entire different color scheme, for example, if it’s in your box vs out on the map. Same thing happening here

like WolfsbaneGL said, this isn’t a bug, it’s something seen in the mainline games too. mons like the fusion Kyurems and Xerneas have “combat active” and “non-combat” modes. When your buddy is out walking around, they’re in the “non-combat” mode, vs the “combat active” mode you see in the box and in battles
If you use the Pokemon-Amie feature in XY and ORAS, you can see the same thing 😀
