I think from reading the text in game (and from the anime from memory too) that the lore is that Team Rocket use the Pokemon to make money, I forget why they are shadow though. Then we fight the grunts then we get to ‘rescue’ the Pokemon, so it’s not that the grunt is giving up the Pokemon.
