It's worth noting that nowhere in the game was it stated or even implied that Giovanni even knew Mewtwo existed. The manga and anime are their own continuity anyway and tell their own stories.

Btw Giovanni in Masters is USUM Giovanni. Remember at the end where he just teleports away and says something like "wonder what I'm doing next" he went to Masters.
I don’t think Rocket was looking to sell Mew-Two, probably just use the poor guy to do more crime and make more money

The theory I saw was that they wanted to use Mewtwo to fight against other extremely powerful legendaries in the future. Basically protect the world in a weird tyrany
And oh boy, Giovanni's lore in PokeSpe manga is richer and deeper. A bit of spoiler:
He beefed with another Legendary outside Mewtwo, has a family problem and personal condition.

A silph co employee out right states that Team Rocket's end goal is ruling the world
So Giovanni wants Mewtwo so he can wipe the floor with all threats to his rule. It's why him and Ghetsis can't get along – The two have the same goal
Personally I’m glad they don’t have some elaborate legendary Pokemon based story. They’re a powerful organization that has cornered Kanto, and are slowly taking it over. That’s kind of refreshing compared to newer games.
I wish we got to see team rocket either appearing or being mentioned more in the series.
it is cool that they are the main antagonists in 2 different generations, but I want to see more of them.

I think it makes more sense that Team Rocket just want strong pokemon so they can go unchallenged and make more money.
Team Rocket utilize Pokémon trafficking and genetic engineering in order to gain money and power in the Kanto Region. Mewtwo was intended to be a bioweapon for Team Rocket before he escaped. The fossils were probably going to be used to create additional spliced hybrid clones, either to sell or keep as soldiers to bolster Giovanni's power. Celedon Game corner is run by Team Rocket, giving out illegally obtained Pokémon as prizes in order to finance their schemes. If Team Rainbow Rocket is from a timeline where the evil teams won, that means that Giovanni has recaptured Mewtwo managed to brainwash it into total loyalty and use it to effectively conquer the entire Kanto region as well as possibly Johto.
