Most digital artists will paint shadows using a grey brush on a separate Multiply layer (or play with other types of layer blending modes if you want to experiment). The colour layer would just be flats that you can quickly select and colour fill, making it easy to do palette swaps.
Ibis paint user here! In my experience, just copy your project, the copy version of your project is your shiny pokemon. Then, find the layer that you’re colored, alpha locked it then fill out the color you like using a felt tip pen (soft).
In most cases, multiple colors can fade out. The shiny fakemon of my Bismuth ore mon for example. I copied its color layer (rainbow). Then, I add a filter on it like the Color Balance and/or Hue saturation lightness.
