The only Pokemon I got as Best Buddy are Mewtwo and Zapdos, but why Mewtwo has those Yellow Cp while Zapdos doesn't?

Only your current buddy will receive the boost. If you switch your buddy to zapdos it will also receive the boost while mewtwo will revert back to usual
