I will say that IVs don’t really matter as much as people think they do, only giving about a 7% increase in efficiency as a hundo, and you’d probably only be missing out of ~1% of efficiency since the shiny has decent IVs too. So up to you.

A shiny mega Rayquaza looks cool enough to absolutely negate any efficiency loss due to IVs

The difference is only 4 HP total. The attack will be the same, the defense will be identical and the CP will only have a few points less.
In raids against a boss it will only be at most single less fast move difference. I say to go for the shiny and worry about the perfect later.
In PvP Rayquaza became much worse when Breaking Swipe was nerfed, and is almost never used now, so being good for raids is the main goal.

In all honesty, I’d max the Hundo, not for the stats but for its rarity. Chances to find a new shiny is higher than a new hundo.

The ATK/DEF/HP difference between a 0% and a 100% is around 7%, if i were you i would mega the shiny rayquaza

I personally would do the hundo because I care more about stats than shiny. In practice that 4hp difference probably won’t make much of a difference and in many cases literally no difference. It more comes down to what you like/care about.
