My guess is for gen one team rocket was better integrated into society and had real scientists that could reverse engineer the masterball. They even made a new pokemon (mewtwo).
While team magma/aqua from Hoenn (gen 3) simply wanted to use it to capture groudon or kyogre, and your character steals it ruining their plan. (I know the red orb/blue orb was supposed to control them, but maybe it was a backup or more permanent solution.)
Guessing Master Balls became more widely developed after Kanto, but they became VERY expensive to make And they probably made a few during the Kanto games, explaining its presence in the Hoenn games
The professor/AI using so many master balls is somewhat explained if you poke around the lighthouse lab, though you likely have to turn the brightness way up. At their workbench you see a bunch of disassembled pokéballs. They were learning how to make their own! Which is reasonable considering that their notes keep talking about funding and backers–best to use their genius to keep costs low so they can remain in the crater for as long as possible. And the AI, or rather the security program using them as a conduit, was pulling no punches, using everything at its disposal to take you down.
Makes me wonder if the AI has a few stashed away on them so they could catch some friends in their new timeline.
I will always remember the battle tower item duplication glitch in emerald, it was one of the first times I used the internet to find that kind of thing. Made the master ball a bit of a joke haha!

Forget the weird lore around the master ball, how come we never hear of the Devon corp after Hoenn when they developed several types of pokeballs??? Like they just disappeared entirely when inventing new types of pokeballs is actually revolutionary. Like, the timer ball has saved me so many times against struggling legendaries and shinies
i feel like masterballs now are just simply a rare item in the pkmn universe, one you can get as long as you pay some money, i mean the bba quite literally gives you one just for becoming champion, and drayton can just grab it from where they store it and hand it to you? im very sure that guy is anything but organised and responsible, if it was that rare they wouldnt let drayton to just take it
The Master Ball has been a recent prototype for over 20 years at this point. You´d assume that they´ve entered mass production or scrapped the project by now.

My best use of a master ball was a magneton in emerald. He actually carried
Master balls probably got mass produced as premium products by sv since every bb league champion gets one, explains why Kieran had one
And there is a chance in Ruby and Saphire to miss the masterball. Once you do and the cave colapses that's it you lost your chance.
